Where do the default/built-in minor losses on engineering libraries came from? Can we use this minor losses on studying an existing piping system which has various pipe sizes/material?

Those numbers came from different manufacturer. Yes, you can use them as a starting point. If you are concerned then please check with your manufacturer...If you are referring to the Bend, Tee, Cross types of losses then they came from literature.
Most of the time, minor losses are so minor they can be neglected.

As for the source of the default minor loss library included with WaterCAD and WaterGEMS: it is from the table seen in our Advanced Water Distribution Modeling and Management book, page 642. The reference is:
