As Tom said, it doesn't matter where the pipes are. As long as they're flowing full and you use the appropriate node elevation, you can get the hydraulic results you need.
When entering node elevations, you'll want to consider where the pressure will be measured from. In the case of above-ground pipes, you may want to set them to the elevation of the pipe itself, rather than ground elevation, since pressure would likely be measured from the pipe location.
