I believe I found the source of the problem.
In the Model Properties dialog box, there are new settings:
Line Style Scale:
Which the V8i help explains:
Lets you choose the scale for line styles (Global Line Style Scale or Annotation Scale) and set the scale in the box to the right.
Somehow, I had some files with this set one way and others with it set the other. Additionally, I don't believe that help explanation is much help, anyway...
Can you provide a test file? I am not able to reproduce it.

I'm dealling with files created in Pre-XM. I reference them into an XM session at a scale of 1:1
When I set my annotation scale to my plotting scale, the linestyles scale up.
It is a client provided workspace and they are not in XM yet. And neither are most other users at the company. I am testing to se if there are any reasons not to give them XM. This seems like a big one!
I think you want to key this in for those problem references:
REFERENCE SET GLOBALLSSCALE= MASTER
In the Reference Attachement Settings dialog box there is a setting for Global Line Style Scale. I have it set to Master.
Also in my preferences settings Reference Default Attachement I have Scale Line Styles checked.
Here is some additonal information from Microstation Help:
Controls the scaling of cosmetic custom line styles. Every model can have a global line style scale factor that is applied to every line style within the model. This factor is set in the Element Attributes category of the DGN File Settings dialog box (Settings > Design File). Alternatively, you can use the ACTIVE LINESTYLESCALE key-in to set the global scale factor for custom line styles. The specified scale factor has the same effect as the Scale Factor setting in the Line Styles dialog box.
The scale of line styles within a reference can be affected by the global line style scale of either the active model, the referenced model, both, or neither.
None - Neither the active model's nor the reference model's global line style scale is used to scale the cosmetic custom line styles. Master - The active model's global line style scale is used to scale the cosmetic custom line styles. Reference - The referenced model's global line style scale is used to scale the cosmetic custom line styles. Master * Reference - The active global line style scale is multiplied by the referenced models' global line style scale to scale the cosmetic custom line styles.

As I look at trying to migrate to XM and beyond, I keep banking my head on Annotation Scale and Linestyles. In certain files, the linestyle of reference files are scaling up to what would seem to be the scale factor applied a second time.
Are there issues when using Annotation Scale on files that may be used in 2004 Edition one day and XM the next?
