Can we specify a mixed joint classification?

Yes you can. You need to edit the filename.PUN file accordingly. If you have a joint which is 25% K, 25% X and 50%Y you need to specify 0.25, 0.25 and 0.5 in K, X and Y columns of the .PUN file for that brace chord combination.
