Print Organizer and Raster Manager; same settings, different plots

Some of my co-workers are having trouble getting one of their structures drawings to come out correctly. I was able to reproduce the issue on a separate computer. When I printed the sheet with standard Microstation Print, using FDOT pdf and the FDOTGrayExisting pentable, everything worked just fine. 

Switch over to print organizer, with all the same settings, and several of the linestyles are incorrect. The LA R/W line and utility linestyles have changed.

I thought maybe this was similar to an issue I had previously with Raster images not plotting using print organizer. That was resolved by using Microstation without Geopak. I tried that, thinking that may help here, and I got the same results as before.
