Is it possible to create a .pset from my Sheet Navigator Project Index?
Yes. In Sheet Navigator open your index and then select File > Generate Print Set from the menu.
It will create the PSET and open it in Print Organizer.

Is there any way to get the .pset that is created from Sheet Navigator to recognize multiple borders in one file, (i.e. cross sections, summary of quantities, etc.) It keeps creating the .pset with the same first sheet for all the sheets in the one file.
I just tested it and I get unique sheets for my cross sections. Are you applying print styles after it gets to Print Organizer? That would cause the problem you are describing.
No, It happens before applying any print styles. For some reason none of the files that have multiple borders get recognized when I create the set using sheet navigator.
