    You can make the elements of area 1 & area 2 inactive as required in the alternate child scenarios using Active topology Alternative. If you are deleting the elements that will be deleted from the whole model.

    Boundary condition means the fixed or known hydraulic grade in the system.
    For the pump it defines the head to be added with the help of hydraulic grade of boundary condition element.
    It could be tank, reservoir, valves which you already mentioned.

    Just to clarify - what Mark mentioned applies to WaterGEMS' Standalone environment. If you're using WaterGEMS integrated with ArcMap, a coordinate system can be defined.
