Another option would be to set the color mode to monochrome on your output image rather than RGB.&lt;br /&gt;

I have duplicated what you are seeing.  I opened a DGN file with a black background.  I created circles and blocks and made 2 of the circles white and made the other ones to be red and blue.  I changed the background from black to white and attached a raster  image so the Merge command would work.  The white circles changed from white to black when I changed the background color.  I used the Merge command with it set to Vector Only and when the raster image was created it did not create the white circles. This means that inversion is not a solution. Please see the video. Hopefully this makes my issue clearer and that other users can replicate the issue as well.&lt;/p&gt;
&lt;p&gt;In the video, I am attaching a raster file just to have access to the merge tool.&lt;/p&gt;
