Is there any way to remove the noises under a model as shown in the image. It would be nice if it can be removed automatically or semi-automatically.

Seems there are issues with model as there shouldn't be such big artifacts left. Do you have many points outside main model after aerotriangulation?
You can use CC Editor but it could be slow as it is based on Microstation and Microstation can't edit large meshes very efficient. Better try Meshlab.
There is a video but it is for small model not a real model see how ridiculously small the tiles being retouched are.
