I have a 3d mesh model of a large area, and I was wondering if there are any tools or 3rd party software that can be used to drop pins or markup the 3d mesh model created from Contextcapture. As of now, contextcapture viewer does not have such a capability.

You should be able to use Context Capture Editor or Descartes which are both Bentley applications.
There is a free LumenRT Designer included with Contextcapture Editor install.
