I have a multi-span model in LEAP and I have defined the substructure goemtry in the global model. However, when I go to substructure analysis, the cap dimensions are zero and I can't change them.

I would suggest you to model the bridge using ABC wizard . 
 Or please go to Substructure Module directly and click Substructure button and start modeling the substructure geometry. 
 I would NOT suggest you to model the bridge in GEOMETRY TAB --> Bridge Parametric Layout option.
