we have went through an exercise of creating a "voids model" for the MEP services which we are merging into our architectural models to cut the penetrations. The results are mixed - some items cut perfectly, some cut half way through, and some seem to reset existing voids and/or instance data. See attached for example.
Does anyone know what might cause this behaviour? Ideally we want to just select all -> copy through so that all walls are cut, but this isn't a good method as its not until later that we find where it has caused us issues.

Increase precision in the files so that the SWA is 4.29km (apparently the preferred precision for ABD), move elements to the origin or inside the SWA (the current elements were 80km away) ... and merge the perforations into the active model. Select the perforations and move zero distance.
Seems to fix things on .863
I would concurr with Dominic in that the Solids Working Area ideally should be set to our delivered 4.29 km and the geometry should be positioned near the design cube center for optimal solids accuracy/precision and best results.
That said, I noticed that when I copied the walls, door and penetrations into the file together that the openings were specifically not cutting through the "back" wall as shown in the image. For whatever reason, possibly related to the accuracy as mentioned above, all of the Features in that back wall were inactive (unchecked):
