I have a 3D model where a concrete wall and a concrete slab are unifying in the section call out and putting both wall and slab on the "A-Slab-Conc" Level in the 2D view. I understand that AECOSIM does this because of the Parts and Family Dataset, which is directing the concrete unifer to the "A-Slab-Conc" Layer. Is there a way to make the model geometry unify in the call out but retains its original levels so the slab is in the slab layer and the wall in the wall layer?
This is important because the exported DWGs which are given to consultants currently show the wall on the slab layer and it's confusing.

You can change the unifier for those parts from "A-Slab-Conc" to 'Unify with self', please search the help documents or the wiki for 'unification' for more details.

"Unify with self" process has worked. From my understanding "unify with self" actually means unify with any part in that family - we found this very confusing. For anyone else who has a similar problem we had to change the drawing symbology after the change to "unifier with self" to match the previous presentation properties desired in section.

No, the "Unify With Self" option is designed to allow unification between elements using the same Part rather than any Part within that Family. When two Parts share a common unifier; i.e., they both point to a separate Part, then they will unify with each other using the symbology dictated by that common unifier's settings instead.
