Is there any reason why every time a file is opened in the software all levels of the linked dgnlib are marked as used?Despite compressing the file and removing all the unused levels, remaining them as linked but without elements, when we open the file again they are all in use again.

It also happened in Update 2. Suddenly all the levels are in used with 0 elements inside.

We noticed the same in U2. In a reference all levels showed as used. When we detached and reattached the same file, it was OK.

We have this problem with U3. It happens in a random way. It happens mostly when you "play" with reference files and then all the levels in the active file are used.
In ABD, with thousands of levels, it is very annoying. Compress the file or deteach and reattach references (we will try it Stefan) are non productive workarounds.

Unfortunately without some way to reproduce and/or understand what might be causing it, there's little we can do to help prevent it from happening.
CEdition Update 4 - still a problem. 550 levels claimed as "used" (in both Display & Manager) when there are probably only 10.
Could it be related to this?

Quite possibly, we have started using Dynamic Views. Is a fix likely? The "Used" column was most useful especially when there are hundreds of layers now it is mostly useless!

OBD always copies in any levels needed to create Dynamic Views (needed in OBD as DV's create elements on levels specified in Family and Parts, which is not the case in MicroStation), however they should not be displayed as Used.
You should also find that if you turn on the File and library columns in Level Manager you will see that not all levels are copied in from the level dgnlibs provided in the datasets, only those used by the part symbology.
