this alert annoyingly pops up all the time when closing and changing files. How can I stop it from doing so?
I would only need it to pop up if I actually engaged itwin services from the file.

Can you please go to your Configuration Variable and search for MS_DESIGN_HISTORY variable. After that edit the variable and assign new value as "changeauthor=0" and do let us know about the outcome. Please refer to the screengrab below.

Is this happening on files created in OBD or in another application? If it are OBD files I guess you should be able to update the seed file from which your files are created, then every new file will have the correct setting that the file is created with Openbuildings Designer.
When it's happening with files that are originally created in Microstation and you are only opening/editing them it would be a bad idea to ever click "yes". Then indeed it would be better to disable the warning with the configuration variable.
This is happening on files created in microstation when opening using OBD and OBD MicrostationMode.
I also had the same issue recently. I'm not in favour of stopping the alerts altogether because sometimes it can be usefull. But "overwriting" the authoring application if it's a MS file that doesn't contain building elements would be potentially dangerous.
