I have a question about the Self Check options under Set A and Set B. If you drop some reference files under Set A and/or Set B and you do not have the option of Self Check checked, then shouldn't the program not process clashes between files that are within the same set?

I believe the self check is limited to disciplines and not to models. If you activate self check, you might get clash results because of self produced duct fittings for example. Same counts for walls, if the walls are not proper connected it might create a clash without deactivating the self Check.

Yes the purpose of 'Self-Check' is to check the selected set of objects for clashes against themselves. For example, a piping component colliding with another on the same pipeline\model\file etc. Try setting up suppression rules as per your workspace\project if you are getting additional(false) clashes. You would get some basic rules by default as per your opened i-model, and you always have the option to create your own customized ones using the New Rule tab from Clash Detection>Rules dialog.
