The you have to copy the deisgnfiles into the workset you are workign with.

What I mean is to link all dgn files that are not linked to the curent workspace so I do not have to choose between workspaces

It might sound puzzling here, however microstation has nothing to do with OpenBuildings Energy Simulator. Over this, if you want to open all files within the same workspace-workset setup, you should create a workspace and a workset, and then transfer all files into the design folder of the workset. See below:

Creation of workspace and worksets are detailed above by Shane, it would be really helpful if you clarify which application you are intending to work with.

What I am trying to do is to force all files to open eith te same workspace and workset in openbuildings designer

I saw manage configuration tool in microstation update 11

Hope to see what i am refering to in our next update for OBD
