The limit of 1000 rooms was removed in the latest version of the software (Hevacomp v26), so my first suggestion would be to install this version, as detailed here.

If you wish to continue in v25 then we may be able to delete the data behind the room references, however we would need a copy of your project to do so. If you need to send the project, please exit Hevacomp, zip the project folder and either attach it to this forum thread, or upload privately as described here.

Can you confirm which version you are using? This will either be on the main Hevacomp menu or on the main screen in Design Database.
