I am currently building a multiple storey warehouse style building with offices internal.
The main space is mostly ground floor, with 1No First Floor office to one side, 1No Storage space to the other side and then 1st/2nd/3rd floors in offices in the middle.
On inserting these other floors I have set the FFL as the top of the wall height from the ground floor. i.e: 3M.
On looking at the 3D model the floors seem to have inserted at either the same FFL as the ground floor OR even lower than the ground floor.

Without seeing your project I cannot be certain of the reasons for this, however warehouse/atrium spaces can be quite difficult to model - the guidance here should be of help to you in this regard.
This document explaining how to change the height of your floors may also be of use.
