If I cover these piles with a mass (in Revit) and export it to synchro, will the piles be seen if I create them to be constructed through the mass?
Or will I have to show this in section

If the Mass doesn't automatically come in as transparent, you can manually make one so by right-clicking > Edit > Color -
If the mass is being assigned to a Task, you can use a transparent Appearance Profile.
