I am using MicroStation V8i 08.11.09.608.
This MicroStation build was not released as an official standalone product, but as the prerequisite for several later released civil products and also for Bentley Descartes. Can you confirm how / in what configuration / as a basement for what product do you use MicroStation?
it identifies the reference file elements as XFM features, which they are not.
There are two reasons why the elements could be identified as XFM elements:

As Sebastien noted, you can work in XFM environment (can happen e.g. in a civil product if Bentley Map engine is active), so existing MicroStation elements are recognized as XFM objects using Dynamic Feature Scoring. If you see this behaviour at one reference file only, I guess it's probably not this case.

The design file content was created as XFM objects or MicroStation elements were promoted (converted) to be XFM objects.

Can you post the file you mentioned?

With regards,

This is Dynamic Feature Scoring. If you are in a xfm environment, Bentley Map will temporary "convert" everything in something that it can handle. However, you can disable this using the variable MS_GEOXFM_NO_DYNAMICSCOREDFEATURES = 1.

MS_GEOXFM_NO_DYNAMICSCOREDFEATURES - If set to any value, disables the "Dynamic Feature Scoring" (DFS) engine process
which infers feature classes from standard MicroStation elements.
