In Bentley Map Connect Update 2, with my V8i Schema, the reference file index node is not display anymore and it won't be exported. I do not reproduce the issue you experience. Do you still the Reference File node by opening in GSA? when you said publish, you probably means exporting from GSA, right ?

Since I do not reproduce the issue, please communicate with Support Team (A service ticket has been created) for more details. I know some data could be sensible to share (because it is private information) but maybe only a sample of your schema could be enough to reproduce the issue? or simply copy text from Graphical Source of your XML could help us to narrow down the issue. anything it could help us to reproduce the issue will be appreciate.
