I would like to be able to put clip boundaries on raster images that are re-projected, but it gives an error saying it can't because they are re-projected. Is there anyway to do this and if not why?

I also have been having issues with this. I'm glad I stumbled across this thread; at least now I know I'm not crazy.
I think the issue for me is that all of our imagery is stored in the Michigan GeoRef coordinate system, but I need to use it in State Plane. Every WMS image set that I try gives me the same error, about the raster file being reprojected. It doesn't actually state in the error message that this is the reason it won't clip, but I presume that to be the case. When I tried Pascal Cloutier's workaround above, I was informed that the fence I placed on the raster image did not overlap the selected image. (This despite the fact that I could clearly see it on the screen, and I only had one raster dataset attached, which was properly selected.) I guess I'll try Rod's workaround next, but my main point is that this is a ridiculous situation. I can't possibly show our users how to do this; it's much too complex. It should be as simple as clipping any other raster image.
I agree with mriley above, this is frustrating. It's not a feature we're requesting, it's basic functionality which is lacking in one specific situation - some would call that a bug.
