The majority of ArcMap users in our organisation have a CITRIX deployed version of ArcMap, is it possible to package the Projectwise Extension into a CITRIX deployed version of ArcMap?

Presumably if the Citrix image also contains the PW Geospatial Explorer, then this would transfer in kind during the user's session.
Otherwise, no, there is no mechanism at this time for separating the Geo iDesktop component from the PW Geospatial Explorer for repackaging.
