Is it possible to use saved search for spatial location so that the it can be reused with new Fence without need to readjust it each time? It seems that the option "use Microstation Fence" is not saved and only the previous defined geometry is used and not the newly defined Fence.

Unfortunately for you, the "use MicroStation Fence" option does not dynamically update the geometry criterion in the saved search - it is just there as a convenience/shortcut to "convert" the fence into a geometry criterion that saves the users from having to manually specify it.
