An additional point is generated in the structure while meshing the model. I have created the model manually by entering the point coordinates,. Also I have recreated the model for cross checking any error with the initially created file. Still the same issue happens to recur once the mesh is generated. This in turn reduces the quality of the mesh in the model.

Unfortunately without any screenshot of the generated mesh or the created geometry, it is impossible to understand what you describe.
Typically the mesh generator creates nodes when needed, e.g., the presence of a structure and interface.
