Is it possible to change the settings in WaterCAD/SewerCAD in such a way that I can modify the X and Y coordinates of a node in a flex table, without having to do it in the Properties window?

You can "move" the node in WaterCAD / SewerCAD and the X, Y coordinates would be updated automatically.
If you have a spreadsheet containing X & Y coordinates you can copy and paste them into the node flex table and the locations would be updated. Flex tables are dynamic and any changes made in them would be reflected in the model.
In addition to that if you wish to modify the X & Y coordinates by a specific amount (E.g. shift to right by 2 m) then you can also use the Global Edit function. In the node's flex table right click on the X coordinate go to "Global Edit" and choose operation "Add", "Subtract", "Multiply" and "Divide" and choose the appropriate operation to globally adjust the values.

In all the WaterCAD and SewerCAD files I've worked with, I've never been able to modify the X and Y coordinates of a node in the flex table for that node. Attached is an example of a manhole flex table in SewerCAD. Notice how the cells in the X and Y columns are all in yellow and are therefore not editable in the flex table. Is there a way to change the settings such that the cells in these columns become white and editable?

There is no setting to make those editable. The best way to bulk update geometry is to use ModelBuilder.
