I am modeling a pond in Pondpack (Pondpack v8i). The pond bottom is at elevation 1054 and 6ft to top of berm. I have a control weir at 1057 and riser at 1058. When i run the model, the output results show that 2yr, 10yr, and 100yr storm event at WSE of 1054. This is realy confusing to me since thats the bottom of the pond.

Try graphing the pond elevation to see if that shows the same thing. If the pond elevation remains at the bottom of the pond, check to make sure the inflow is getting to the pond properly. Also, check the pond dimensions, to make sure the data is correct, including the units being used in any elevation-area or elevation-volume curve.
If that doesn't help, we will likely need to see a copy of the model files. This link has the steps to send this.

I did notice the Pond stage-storage was in a different unit, which made the pond appear larger than it is. The unit was set to ac-ft, while the input values were measured in sq.ft.
In that case, changing the unit and then entering the correct value will hopefully help with the issue.
