Try reversing the pipe before splitting to see if that works out ok for you.

This seems to work for the "current" scenario. However, it appears that my four customer meters (in the child scenarios) lose their associations (dashed line from customer meter to pipe) after I split the pipe, possibly due to WaterGEMS automatically renaming the split pipes? Is there a way to maintain the customer meter association even after splitting the pipe? Or do I really have to re-associate each customer meter to the pipe element manually for each and every scenario?

Splitting actually deletes the original and creates two new copies.
I'm not sure how your scenarios/alternatives are configured. I think best option for you would be to do a reconnect instead (to preserve how things are currently associated across all scenarios). Refer to the steps below.

Steps:
1) Right click on the pipe you want to split and choose "Create Prototype" (this will be used in step 4).
2) Layout a junction near where you want to perform the split (but don't split the pipe). After placing the junction you can move it to the exact place you want it to be.
3) Right-click on the pipe (click closer to the end of the pipe you want to reconnect) and choose "Reconnect". Click on the junction you just created to perform the reconnect.
4) Layout a pressure pipe (note: the prototype you created in step 1 will be used, so that the new pipe properties will match the original).
5) You no longer need that prototype. To remove it (and/or activate a different default prototype) choose View > Prototypes.
