I am importing shapefiles to create a new model. It appears that all the information is coming in correctly. However, some junctions are not connected to the lines. I have tried to reload and change the connectivity tolerance in Model Builder, but I don't see any significant changes. Can you please advise?

Are you getting any error messages about these junctions during the ModelBuilder run?
Also, are the units the same in the Shapefile and Model?

As mentioned by my colleague Larry, you should have received some error message like pipes could not be created due to missing data, could you please upload screenshot of Modelbuilder summary to help you with the issue?
The following might help you in that case.

If required please upload shapefiles for our testing. What is the version of WaterGEMS/WaterCAD you are using?

no error messages, and the units are the same.
The model appears to include everything. However, when I select a junction it is not connected to the pipe it is on. This is not true for every junction only some.
Jamie, are you importing both a point and polyline shapefile, for junctions and pipes?
If so, it is possible that the cases in question are due to polylines with no endpoints that line up with the points. For example consider a polyline with a bend in the middle and a point located at the bend location. ModelBuilder will not automatically split the polyline into two pipes and connect it to the junction - it will only connect junctions to pipe endpoints that are within the "tolerance" specified in the ModelBuilder settings.
