I just upgraded my watercad license to 5000 pipes from 2000, however whenever I open up my previously created model, and when I try to compute I still get an error that it is over 2000 pipes.

Take a look at this Wiki article and make sure you've set the Feature Level to 5000 pipes rather than 2000. You can see the current setting in WaterCAD's Help-About WaterCAD dialog. It is the number indicated in the "Size" field.
