I have 6663 pipes that give negative flow results. Therefore the start and stop nodes of all these pipes need to be reversed. How do I accomplish this. Is there a way to reverse them all at ones?

I'm sorry there is no automated procedure to reverse the Start and Stop nodes in a model. This Wiki article - How to globally reverse flow on pipes? - describes the process we have as of today.
You can partially automate the process by using the instructions in this Wiki article - Using ModelBuilder to Import External Data - under the sub-heading - Updating an existing model using ModelBuilder to bring the modified data back into the model.

Having said all that in my previous response, I must also mention what I found in this wiki article - What does it mean if a pipe's flow is negative? - which basically says that you can use the Flow (Absolute) field which shows
"that you can see the absolute value of flow through the pipe by looking at the "flow (absolute)" field in your pipe FlexTable. As you might expect, this basically removes the negative sign from the value seen in the "flow" result field."
