How do I remove the Z:// directory from the configuration? All staff at our office have Z directory set as their 'space' on the server, so all the folders supposedly created by CEU4 don't exist.

First tell us where you see Z:/ defined in your configuration.

See below for examples
Does Z:/Standards/Dgnlib/ exist? It's defined to be part of configuration variable MS_DGNLIBLIST. Does it contain any useful DGNLibs?
Does Z:/Standards/Dgnlib/GUI/ exist? It's defined to be part of configuration variable MS_GUIDGNLIBLIST. Does it contain any useful DGNLibs?
Somewhere, in one of your configuration files, someone has modified the definition of those two variables.[Edit] I'm fairly confident that the MicroStation installer knows nothing of your Z:/Standards folder. Use MSDEBUG to help track down where those definitions have been made.
Stuart,
You may find the solution in your Windows environment variables HOMEDRIVE and HOMEPATH. These are used by MicroStation config in f.e.
Processing macro file [C:\ProgramData\Bentley\CONNECT Edition\Configuration\WorkSpaces\NoWorkSpace\NoWorkSet.cfg] (WorkSet): _USTN_WORKSETROOT=$(HOMEDRIVE)$(HOMEPATH)\Documents\ [Z://Documents/]
