I need to clip out a portion of a "nested" reference file. I don't see the option.

You need to go into the container file and apply your clip mask there.

The main reason for using Live Nested references, is to give the display control over to the file that you are live nesting too. You can gain the control back, by changing the Live Nesting to Copy Attachments. This will make direct attachments of those Live Nested references, Then you can control (Clip Bound) them individually. Of course if the original file reclip bounds its' reference you would not see it.

If you copy the attachments to make them direct attachments then what is the purpose of Live Nesting in the first place other than a basis to start a sheet. This will only afford you the luxury of not having to select each file to reference individually. The Live Nesting allows you to apply all of your display settings to one file.
That's a good solution, please back up your file before you do this. Copy attachment vs nested reference may change appearance of your document.

I also find it very annoying that Microstation does not have this functionality. It is crucial for making plan sets where you want to control display with a container file, but also need to mask elements in the sheet.
It's probably not a good idea to post in a discussion that is over 3 years old and possibly not relating to the version of software you are using. I would suggest posting a new item in the forum rather than expecting an answer here but you need to provide further details so we can investigate your particular issue and not base it off what someone else said three years ago.
