I have setup a series of MS CE8 and PD CE8 via a deployment using the /layout option. The deployments were deployed and all worked OK. I then created a new CE9 deployment and run it via the exe to update the CE8's.
NOTE.. I did not use the connection client to do this.
CE8 was updated to CE9... however, as soon as i start CE9 it crashes. I am unable to open a dgn file in CE9.
So... I uninstalled CE9, deleted the folders and ran the deployment again and all is OK.
Conclusion... the deployment update process doesn't work.

hmm, I did similar process - from U7 to U9 and everything works as expected. have you checked if all the files / folders you have sufficient permissions for?

If I manually copy the configurationsetup.cfg file to the same location all is ok. So it can't be permissions.
I know in the past Bentley have said do not manually copy this file and then try the update from a deployment. So I wanted to test this process.
A clean pc never had CE installed.
Installed CE8 from deployment
Check.. all ok
Create CE9 deployment
Update CE8 via CE9 deployment
Check..... crashes
Uninstall CE9
Manually install CE9
Manually copy configurationsetup.cfg
Check.... all ok
