*This is my first time using Microstation ever, have been using AutoCAD 2D/Civil 3D for 3 years.
Objective: DGN file with several different plan views in the plot areas. I want to reattach the references that created all these plan views (for some reason, files were moved and paths were lost). I know where all the files are.
Problem: I see in the References window that the files are "Global Origin aligned with Master File", with no X/Y offsets, but with a rotation. Upon selecting a reference to re-attach, I'm not seeing where I set the rotation, and when I reattach the file, it shows up somewhere else in the model space, not in the plot area with the page borders and such. I'm not clear on how to resolve this.
Help?
If the DGN reference files were moved and are not found in the file, they should appear in RED in the Reference Manager. When this happens you need not detach and reattach your reference files. In the Workspace Configuration you can set the variable MS_RFDIR to point to the New Location for the existing reference files. Everything will be found and come back right in place as before. That is the simplest fix.

You could also just double click on the reference file (or right click on the file and select Settings) in Ref Manager so the settings dialog is displayed and then browse to the new file location. Your file will appear in the correct location. This is the long way around and tedious if you have a lot of references to repath.
Using the config variable as Todd suggests is the easiest solution if you are able to modify your config files.

As the others have mentioned, you can set the MS_RFDIR variable to point to the project folders. Another option is to try the 'Save Relative path' toggle when you attach the reference file.

if there are a lot of files its just easier to move them all into the same folder the drgs are in just like with acad it searches the current folder before looking at paths... and if your ref have a nameing covention that makes them different from normal holding drgs what does it matter where they are ie I like to put XR in the file name of ref files ie eXternal Reference File.... and XNR ie eXternal Nested Reference files .. sure some of our cad managers as are a bit OCD about ref files locations... but then they should not move them once they have been used... so my solution is nice quick and dirty...
