What we have, several files referenced into a Master file. Some of these files have clip mask and everything looks great. The Master file is referenced into a sheet file and the clip mask disappear. Is there a workaround to this?

Can you more specific are you using the clip mask tool itself or the mask reference command.
If you are using the clip mask command this would be working as designed, as a clip mask is meant to apply to a specific view within a model and are not brought forward in references.
To do that all you would have to do is create an element with the fill color set to the background color to act as a mask.
If you are using reference masks these should be brought forward without issue.
is it possible that you do not have live nesting enabled ? and it is not showing the nested reference.
