I want to clip only the cyllinder and not the piston or the rest of the model, is there a way to only clip certain levels. Alternatively can you exclude chosen elements from the clip?

No, it's not possible to include or exclude elements and/or levels from clip volumes.
But you can achieve what you wish with Clip Mask command.
