Clipping using grouped holes

 Does anyone know how to use this method but to retain the information inside the holes? In other words invert the selection?

That's an interesting question. 
 A Reference Mask does the reverse of a Reference Clip. However, the mask only works on a fence, and doesn't allow for holes. I don't see how it is possible to use that method to get the results you want. 
 The only workaround that comes to mind is as follows: 
 
 Open the referenced dgn file as the active design file 
 Create Saved Views of the "Hole" areas 
 Go back to the master dgn file 
 Use the Reference Mask tool to clear the outside area 
 Attach the Save Views from the referenced dgn file to see the Hole areas. 
 
 At the end of the process you will have the same dgn file (or model) attached to the master multiple times, once for the mask, and then a separate attachment for each saved view to display inside the masked area. Keeping the reference display order correct will be key to not having the mask wipe out the saved view attachments.
