Commonly I use empty files as containers to transform imported files to project GCS. These files are empty apart from references and GCS. In U15 the transforms (reprojected or AEC) do not work until I place some geometry directly in the container file.
I'd file a service request on that. That shouldn't be.

I believe it worked this way in older versions (I experienced it in Update 13, 14 and 15). Did it do this in v8i?

It does it correctly in CE 13 with empty file and ref attached not nested, and with V8i not nested .. I never tried with nested...
