This is the log output for one of the files which doesn't convert:

Also, when I look at the models in the files I see a difference between the files that work and the ones that give the "No Models Selected" message and don't convert:

1) File that works

2) File that gives "No Models Selected"

Just a quick guess, without testing it: 
Have you checked the "advanced" area in the General-Tab of the DWG save options? 
There is one point handling "non-default design models". 
This can be set to three different options and maybe it is set to "ignore if not merged". 

And as your files which work have a "Default"-Model and your non working files do not have a default, it could be that this is the "filter" MicroStation is doing???
