Does somebody know why some layers in my reference are on a default layer but when I open that file, these layers are not on a default layer but different ones?
Are these DGN format files or DWG format files?
DWG files do all sorts of funky stuff with layers, where elements are defined with one layer and drawn on another - particularly in Civil 3D. That's not a Microstation issue - that's all AutoCAD, and it isn't any clearer over there.
In Microstation, we have levels, and elements generally only have one level. The main exception to that are cells, which can be created from many different elements. But that doesn't sound like your issue.

Humour me in Connect ed detach your ref file.. now reattach it and pay close attention to all the tabs in the the attach dialogue and make sure its not attaching to a level of your choosing.. my ex acaders do this all the time so they can use an override to a colour and only choose 1 level instead of select all and apply override... but this means you cant turn off any levels as they are all represented as 1 level that you chose to use.. in your case default..well thats what I think is happening as I've seen it before...
