MicroStation CONNECT Edition - Version 10.17.02.61
I use selection sets for various operations.
I miss being able to remove a single element by holding down the control key and picking it.
I know I can go to the Tool Settings dialog, extra steps.
Anyone know of a quick way to remove a single element from a selection set in Connect?
I just tried that and it worked for me (holding down the control key to remove a single element).
Running the same version as you.

Right, as Doug said make sure you have selected the first icons (that sometimes slips to other selections that is when you get such "unexpected" behaviour)
Yes, using new selection set does behave better. But I often switch from "new" to "add". Perhaps I can always use "new" and simply modify how I use the command.
