I have files where references are clipped using linear element. It appears fine on screen and when creating PDFs, using print organizer, a hidden portion of the clipped reference is printing. I'm using Microstation V8i SS4 08.11.09.832 version.

When SS4 came out, I installed it on two of our machines. We had this issue in addition to several other issues. Bentley's response basically was that SS4 is the last release of Microstation V8i--so what you have is what you get. We un-installed SS4 and re-installed SS3. The other choice is to "upgrade" to the slower and not-fully-functional Microstation Connect Edition.

really?! I don't have SS3 version and didn't work print organizer on SS2 ...
We are still running SS2 ver. .0811.07.443 and it does the same thing. Our only solution is to rasterize the print, which makes it so you can't search your pdfs.Sad that Bentley has no solution.
Their solution is Connect.
