Working in PowerGEOPAK V8I Select Series 4 environment
I am finding that Print Organizer will only plot elements that are live in the file as well as references that are located in the same folder as the file I'm trying to print. For example if I print a file located here
G:\14\14015\14015011\CADD\MicroStation\SHT
the only references PrintOrganizer will recognize and plot are references located in that same folder above. If the references are in any other folder within the project directory PrintOrganizer will not recognize them and they get omitted from the plot.
What configuration variable needs to be tweeked. Is it something to do with relative or full pathing of the reference?
If attaching the config file for my environment would help let me know.

While this may not be it, take a look at the information for the configuration variable mentioned in this thread.
It's possible that part of your workspace is being loaded through your desktop shortcut, and Print Organizer isn't reading that part.How do you normally attach your references? MS_RFDIR is a variable you can define for a search path to be used to locate reference files, or you can save them with Relative Paths (this doesn't rely on your configuration).

It always baffles me when I see an issue with plotting that does not match what you see on the screen (WYSIWYG). I can only imagine something in the plotter file or a pen table is telling it to not plot those references or they are set to a no plot level.

Mary's suggestion is a good one, in addition to that also make sure you've set your user and workspace in the advanced tab of print organizer
