I'm in the process of converting from AutoCAD to Microstation. I have an external VB program that opens .dwg files and creates pdf files from them and adds them to other pdf files to create a document we then supply to our customers. Currently I'm using dde channels to communicate with AutoCAD to do this. Is there any way I can do something similiar with Microstation .dgn files?

You could use ProjectWise InterPlot Organizer. PW InterPlot Organizer's batch printing interface allows you to combine DGN, DWG and PDF files in the order they need to appear in your output. Once you have everything setup like you want, you then export to a PDF. The plot set with the originating designs and PDFs can be saved so that you can easily go reproduce your PDF.
Also, if you wish to have links in the produced PDF, for example, from your areas in the design files to a section in a PDF, you can use MicroStation's Project Explorer to define these links.
Since you are converting to MicroStation, you should have ProjectWise Passports as a part of your MicroStation SELECT benefit and they enable PW InterPlot Organizer.

The Pdf files are combined with others files and submittal data from various different sources, combined and automatically e-mailed. My boss wants this all to happen at one time in one application.
Why can't you just use Microstation to create your PDF files? It does all the things you described.
