So this issue just recently started occurring and I have tried many different thing to try and remedy it. If I print from the normal print dialog I get a perfect print, but when I setup the exact same print for 20+ documents then I end up with no rasters in my .pdf's. It is very frustrating because the alternative is extremely time consuming to do printing them one at a time to individual files and then combining them.
I am printing with print organizer having it find shapes by layer for the fence for each sheet each sheet and in the advanced pane I have print raster images checked. I also validated that the print option is selected of each image in the raster manager.
Any idea?

Try making the files writeable. In Print Organizer select Edit > Preferences, disable “Open design files in read-only mode”.
Are you using ustation.exe command line arguments when starting MicroStation? If so, use MS_PLT_ENGINE_CMDLINE_ARGS to define the same arguments for Print Organizer.
If the problem continues, can you upload a dataset we can test?

If that doesn`t help yes, a dataset (.pset, raster, .dgn, .tbl, etc...) would be very helpful for community members to check what is going on.

I managed to recreate the error in a test case using the same project and .pltcfg. I included a .pset, the .pltcfg, a "Raster", and the dgn
Hopefully we can get it figured out with this.

The "Open in read-only mode" is disabled in my preferences. I included a clip of my print organizer preferences.
And I am not sure what your second statement means. Can you explain this further?
The problem is the fence you have defined. How are you defining the plot area? I don't have your print style to look at, but if I modify the Fence in the Print Defintion tab and set Fit to master model or Fit to master model and all reference files, I get the raster on the plot.
