My question is
is there a way for the pen table to list all of the reference files by using text substitution? If not, is there a way to list all of the reference files into a drawing and not have to type all of the names in?
I do not see a way to do this using a MicroStation pen table. An IPLOT design script can do it by testing on each reference file logical but this code does not appear to work when using the IPLOT design script in MicroStation Printing. Regarding a way to list all reference files in a drawing, it might be worthwhile posting that question to the MicroStation community. I am still thinking about it for possible solutions, but right now nothing else comes to mind.
There is/ are macros that will list references used and save to text or csv which you can then use in excel and create a drawing list from here is one I have had working its as is and was from the web... sorry doesnt list nested/ nesting but maybe somebody here could modify it to get it to work better.. we'd all benefit...
BTW you may need to edit the file name saved and path to your prefered path and file name ... dont worry its a simple edit and really obvious when you open it in microstation vba editor...

You can attach a MicroStation Basic Extension (MBE) macro to a pen table and it can do that type of substitution. There was an example in a Client Server years ago. Maybe someone still has a copy of that floating around and can post it.

My trick to have MicroStation look in all of the references is to enter 0-999 in the FILES dialog of the pen table editor. If you are using slot numbers in excess of 999 you will have to increase the number accordingly.
