In general terms, when the model is implemented for a base year, the modelled components are "calibrated" by checking the fit of the model with observed data (observations available for the same base year for, possibly, all the steps of the model). After this process of "calibration" (and typically "validation" and "sensitivity testing") of the model, then, the model is applied to simulate different scenarios under different conditions.

The model structure is designed by the model developer. There could be several reasons behind having some pre-processing or initialization steps before Trip Generation (e.g. in a four-step model). For example: to perform checks on the input network (e.g., consistency with other datasets, like turn penalties, correct definition of attributes, etc.), to create additional network or other data components (e.g., calculation of other attributes, like AreaType, generation of Non-Transit legs for PT modelling, etc.).
