I want to run different simulations of the same network but with the capacity of links changing for each simulation. I have an excel file with different sets of the capacity of links of a network. Is there any automatic way to change the capacity of links in the network using the data in the excel file?

To do this, you can introduce a loop variable and run the assignment/simulation for each loop. Prepare a input LOOKUP file (cannot be Excel but can be an ASCII file) which has a correspondence between loop number (variable) and the respective new/updated capacity values. E.g., below:
LOOP _j=1,10 ;(for 10 simulations)
; prepare the input network here and use a LOOKUP table to update the capacity for each different network scenario
; Your lookup file can be in this format: LOOP, A, B, UpdatedCap
; run your assignment step here with updated capacity
; output the results of simulation
ENDLOOP
This is just an overall idea but I hope this will give you a hint on how to proceed further.
